Different behaviour on 2 same boards

I have different behaviour with 2 identical boards. 

They behave differently (at least for BLE functions).

With jlink interface, I saved the flash binary of the "working" board and loaded it to the "non working" one. I did check by saving the second one that the flash process was successfull.

They still behave differently. So my question is:

Are there other parameters to be set that are not stored in flash, like option bytes on some other platforms or should I consider a hardware issue?

    First off, can you check that the crystal oscillator(s) on the defect device are soldered on the right way, a rather common issue is that these are soldered on 90 degrees off for instance.

    Have you made sure that both devices have the same application flashed onto them, and that both (when using BLE) have a SoftDevice flashed onto them as well?
