I am working with a project whereby we use both the nRF52832 and the nRF52840 and what blew my mind is that Segger has absolutely no problem in downloading the 840 firmware into the 832 and vice versa.
I have had numerous situations where I selected the wrong Jlink and programmed the incorrect chip.
Is there a way to configure my project to tell Jlink that it can only program the 832 or the 840 instead of just programming it like it does now?

This is not specific to nRF - you might be better to ask Segger.
But ELF and Hex files don't have anything that explicitly identifies the intended target - so I'm not sure how it could work.
Segger do now let you set a "nickname" for separate J-Links - that might help you select the right one ... ?
eg,
