How can I implement a file system for the external flash?

There is an QSPI interfacing example, and there is another FATfs example for the externally interfaced SD card, though I cannot make the same fatfs sd card example work for the external flash. 

Please guide me about how to exactly go with implementing a file system in the external flash using the SDK in the nrf52840 DK.

No, I want an SDK example that shows how to connect the FLASH over QSPI using the fatFS or littleFS.

Hi 

The usbd_msc example shows you how to connect to the flash device on the DK over QSPI while using fatfs, as long as the USE_SD_CARD define in main.c is left at 0:
