Yes, your understanding is correct in that the maxium the number of bonds you can keep is depentent on the size of the FDS area.
The PM_RA_PROTECTION_TRACKED_PEERS_NUM setting is related to the repeated pairing protection mechanism built into the Peer manager (you may refer to Vol. 3, Part H, section 2.3.6 of the BT core specification for more details about feature) and does not limit the number of bonds you can have.
