The nRF52840 can be programmed and debugged via Serial Wire Debug (SWD). That is the only option.

You can use DFU over many different transports, that is just limited by what is supported by the bootloader and firmware running on the device. But DFU OTA is not the same as programming adn debugging. The devices ship empty, and the initial programming must be done via SWD.

We provide bootloaders and samples that support BLE over OTA (Bluetooth and some other protocols) and USB. There is nothing fundamentally preventing you from doing it via SD Card or SPI either, but you will have to add support for that yourself.
