Hello everyone
I have a few questions about how the nrf chip works:
- does nrf52 work by sending AT comman and we need an intermediate chip like pca10040 send AT command board or we can program it directly through St-link
- If the nrf52 series is programmable how come I don't know how to find the documentions about initialization instructions or anything about nrf52 like GPIO or I2C initialization commands, BLE

The nRF52 is programmable. While it is programmable by ST-link, our toolchains are built around SEGGER J-link.
Nordic does not provide any official support for AT Command on the nRF52. You can create your own custom AT Command application if you wish. However, there are a few existing and tested solutions that come close to AT Command.

Before I answer your question, forgive me if I am wrong, but I think you are new to nRF5x products.
Meanwhile, it seems you have some specific ways you want to work with the nRF52 (ST-Link, UART flashing).
If you are a beginner, I think you will have an easier and more pleasant time if you follow our recommended solutions to work with your nRF52832.
For example, setting up DFU over UART using the method I described below might take quite a lot of studying and setting up. Meanwhile, if you just want to setup a BLE beacon, you can quickly build a sample and flash the chip with J-Link.
If you can provide more information on what setup you have and what you are trying to do, I can support you better. Without knowing that, I can recommend two starting points:

To confirm your question, you want to program the nRF52 so that it supports BLE, I2C, and GPIO, is that correct?
The nRF52 is surely capable of BLE, I2C and GPIO.
Regarding programming over UART, it can be done. I don't know how it is done in the ESP32, so I cannot guarantee the solutions below is perfectly equivalent.
With the nRF52, you can setup a Bootloader with Serial DFU upgrade capability. From then on, you can use a command line tool to upgrade the firmware and achieve a similar result.
