I believe that the long path issue is a Windows limitation and Nordic can't do much with that on their end unfortunately(except shortening their own path/file names). I suggest that you shorten the path to the NCS directory to ensure that the total length is below 256 characters.
Alternatively you can try to follow the method explained here, as it's possible to extend the limit(though it may not apply to all programs).
