Jlink are probably going to have failed.
It does not appear in the USB Jlink to appear as Atmel.

Yes, if you hold down the Reset button on the PCA10040 while powering it on it should start in bootloader mode. The device should then show up as a BOOTLOADER drive and you can drag and drop the JLink firmware, found here, onto the drive. This is provided that the bootloader firwmare has not been deleted as well.
